If all staff are required to purchase parking permits, can an employee with an ADA placard be charged the same parking permit fee to park in the handicapped parking in the employee lot?

Yes. As an employer you must make reasonable accommodations for a handicapped employee. So providing a parking space that is handicapped accessible or in a convenient location is a reasonable accommodation that you are required to make. However, poverty is not a disability under the ADA. Therefore, there is no need for you to waive the fee that every other employee pays to park in the employee lot.
